Process -- Weather Data Recomputation: _extremely_ long processing time

I made a change to MeteoHub a few days ago, and since then the Process -- Weather Data Recomputation: has been running. The average time is 1 red square every 1.5 days, if not longer. (see attached picture) I have ~5 years of weather data stored on the Raspberry Pi's SD card.

I'm currently running on a Raspberry Pi Model B (1x 700MHz CPU) and have a Raspberry Pi 3 Model B (not B+) ready to migrate to (4x CPUs 1.2GHz). The load average on the "old" Raspberry Pi is ~14 constantly. I know that a full backup of the data takes 20.5 hours.

Is there any harm, is there anything that I'm going to miss, if I run a backup before the "Weather Data Recomputation" is complete?

If I can backup all the data and have the "new" Raspberry Pi process the data I know it will go much faster, but I don't want to miss any of the data I've collected over the past 5 years.
